I have 2 patients who are going to begin invisible tray aligners in our office, both are minors and have double coverage through mom and dad. How would I go about processing both the insurance claims if insurance pays out over a 12-month period? Would I have to submit the secondary each time the primary pays?

Yes you will need to bill both in whatever way they process. So if they pay 1 time/12 months then that is how you bill it. If they require monthly than that is what you do. It can get very confusing so I would have good notes on how to bill them
